how a chinese passport holder apply HK entry visa

I am a Chinese passport holder and stay in oversea for one and half year. This time I will go to HK for 6 months for research co-project. I notice the visa application time is 4-6 weeks which is long. But I want to go back to China during this period. Can I lodge the application to the local chinese embassy and then go back to China? When the visa is ready, can I entry HK from Mainland China? Somebody told me if I entry from China Mainland, the application process will be different. Can you give me some suggestion?
