I'd like to go from HK to Beijing by train but, curiously, this website does not have Hong Kong or HongKong as a train destination! There is Shenzhen though... but how should I go from Hong Kong to Shenzhen as a foreigner? Any train?

Get the underground train to Shenzhen (its the last stop going north), which takes you to the border crossing. Once your through customs your at the train station already.

Time it correctly and it should be smoothe as Thai silk.

The trains will also be cheaper from Shenzhen rather than Hong Kong.

P.S. Don't bother staying around Shenzhen too long. It's a craphole, and thats being kind.
