You need to go to Shanghai South train station in order to get a train to Yiwu.
To get to Shanghai South train station from Pudong airport, you have a few options:
a) direct airport shuttle: 20 RMB/pax
b) direct taxi: around 160-180 RMB depending on traffic conditions
c) Maglev + taxi: around a total of 120 RMB depending on traffic conditions
d) Maglev + metro: 45 RMB/pax
Note that you should show your plane ticket for that day of travel in order to get the Maglev ticket at 40 RMB, otherwise it'll cost 50 RMB. Also note that Maglev has limited operating hours, so if you're arriving after 2100 at Pudong airport you're probably not in time to take that option.
What time are you arriving at Pudong airport? There're only a few of the D trains on this route.

It really depends on what time your flight arrives, and also how much luggage you have.
Taxi might be the fastest, and less hassle than Maglev + metro/taxi.

Look, there won't be any public transport running from Pudong airport at 0300. You'll have to take a taxi.
Take taxi to Shanghai South train station (roughly 190-220 RMB), and try your luck for the trains listed below. I'm NOT sure you'll be able to get a seat, so you might end up standing for the journey.

K527 (0418--0751) 3h33min -- 92 RMB
K8371 (0544--0931) 3h47min -- 47 RMB
K8457 (0705--1129) 4h24min -- 42 RMB
K5685 (0720--0940) 2h20min -- 97/116 RMB
K833 (0725--1050) 3h25min -- 47 RMB
K5689 (0744--1005) 2h21min -- 97/116 RMB

GUESTJULIUS UY hi, i and four of my friends are going to shanghai on sept 11,2009 from the philippines, we are planning to catch the ztrain to beijing in the evening, do you think we can still still get tickets if we buy it as soon as we arrive in the morning of that day? is it possible for us to buy a round trip ticket or do we have to buy our ticket in beijing in going back to shanghai?

There're NO MORE Z trains running between Shanghai and Beijing as these have been replaced by the D trains which are marginally faster but also quite a bit more expensive.
I doubt you'll be able to buy tickets on the day of departure as this is a very popular route. If you need help with pre-buying tickets, please email me at yahoo.com|ellyse99 and put "TravelChinaGuide" and your own username in the subject line, thanks.
Yes, it might be possible to buy your return tickets in Shanghai.
