A bullet train from Nanjing to Shanghai Hongqiao Railway station or Shanghai Railway station take less than 2 hours.
Time duration of Pudong airport shuttle bus line 5 from Shangahi Railway station to Pudong airport is about 80 minutes. Subway line 2 from Hongqiao Railway station to Pudong airport takes about 100 minutes.
Check-in for international flight usually stops 45 minutes ahead of the flight departure.

GUESTGAIL Hi, I will come to Shanghai on the bullet train from Beijing. Arrive around 1300. I need to store two bags, and visit a little of the city, then go to the airport for a flt at 1850 to Guilin. Will you give me good timelines to follow, so I won't miss the flight? thank you very much.

I suggest you stay inside the airport and wait for your flight to Guilin. Generally, boarding gates for China domestic flights will be closed 45 minutes before flight departure. Then you just have 5 hours and 15 minutes. Do not forget that you also need to go through the security gate. It also needs some time. If you are lucky, you won't waste too much time. If you are unlucky, you need more time. Suppose you need 30 minutes to go through the security gate, you just have 4 hours and 45 minutes. You also need to store your luggage and then get it after you get back from the city.

So I don't think you have enough time to go and get back from the city just in 4.5 hours.

You sure t is shanghai railway station, not Shanghai south railway station or other stations?
You can take subway line 4 from Shanghai Railway station to Century Avenue, get off and the change to line 2 to Pudong Airport.

Pudong Airport? If so, it takes around 1 hour and costs CNY 150-160 in day and CNY 220 at night. If you encounter a traffic jam, it will take much longer time.

Actually, you can take airport shuttle bus line 5 to Shanghai Railway Station. It just costs CNY 22.

Take subway line 2 to East Nanjing Road, get out at Exit 3 and walk along Henanzhonglu (河南中路) to Fuzhoulu and then walk for a minute to your hotel.
